На основе данных сравнительной анатомии, биологии развития и генетики показано, что классические критерии разделения не выдерживают критики: формирование сквозного кишечника путём амфистомии, сходные механизмы развития нервной системы и генетическая регуляция характерны для обеих групп. Несмотря на это, разделение Triploblastica на Protostomia и Deuterostomia имеет сильную молекулярно-филогенетическую поддержку, что предполагает наличие морфологических синапоморфий.
